fc29beae6d Fix bd-421: Add deduplication to prevent importing duplicate issues
- Added deduplicateIncomingIssues() to consolidate content-identical issues
- DetectCollisions now deduplicates within incoming batch before processing
- Keeps issue with smallest ID when duplicates found
- Added comprehensive test suite in collision_dedup_test.go
- Export clean JSONL with bd-421 fix applied

2abccb7a88 Implement bd restore command and flip ready work sort order
- Add bd restore command to view full history of compacted issues from git
- Command temporarily checks out historical commit, reads JSONL, displays original content
- Read-only operation, no database or git state modification
- Flip ready work sort to created_at ASC (older issues first within priority tier)
- Prevents issue treadmill effect, surfaces old P1s for triage
- Update README.md and AGENTS.md with restore documentation

363cd3b4e6 Add rename-prefix command (bd-420)
- Implement bd rename-prefix command with --dry-run and --json flags
- Add prefix validation (max 8 chars, lowercase, starts with letter)
- Update all issue IDs and text references atomically per issue
- Update dependencies, labels, events, and counters
- Fix counter merge to use MAX() to prevent ID collisions
- Update snapshot tables for FK integrity
- Add comprehensive tests for validation and rename workflow
- Document in README.md and AGENTS.md

Known limitation: Each issue updates in its own transaction.
A failure mid-way could leave mixed state. Acceptable for
intended use case (infrequent operation on small DBs).

- bd-169: Add -q/--quiet flag to bd init command
- bd-28: Improve error handling in RemoveDependency
  - Now checks RowsAffected and returns error if dependency doesn't exist
  - New removeDependencyIfExists() helper for collision remapping
- bd-393: CRITICAL - Fix auto-import skipping collisions
  - Auto-import was LOSING work from other workers
  - Now automatically remaps collisions to new IDs
  - Calls RemapCollisions() instead of skipping

All tests pass.

4fe648d140 Fix bd-437: Use addDependencyUnchecked during collision resolution
When remapping dependencies during collision resolution, skip semantic
validation (like parent-child direction checks) since we're just updating
IDs on existing dependencies that were already validated.

Fixes parent-child validation error during import --resolve-collisions.

331a435418 Fix collision resolver: sync ID counters before remapping
The collision resolver was failing when remapping issues to new IDs because
the issue_counters table was out of sync with actual database IDs. Test issues
(bd-200 through bd-312) were created without updating the counter, causing
UNIQUE constraint violations when --resolve-collisions tried to use those IDs.

Added SyncAllCounters() call before remapping to ensure counters reflect all
existing issues in the database. This prevents ID collisions during import.

Fixes the core functionality needed for multi-device git-based sync (bd-271).

b7f9e74574 feat: Implement cross-type cycle prevention in dependencies
- Remove type filter from cycle detection to check ALL dependency types
- Extract maxDependencyDepth=100 constant shared across AddDependency and DetectCycles
- Move cycle check before INSERT to avoid unnecessary write on failure
- Add comprehensive tests: self-dependency, related cycles, cross-type cycles
- Verify idx_dependencies_issue index exists for performance

Fixes bd-312. Prevents cross-type cycles (e.g., A blocks B, B parent-child A)
that previously hid work from ready list. Addresses oracle feedback for
proper implementation.

da5493bac0 Remove snapshot/restore functionality from compaction
Snapshots defeated the entire purpose of compaction - if we're keeping
the original content, we're not actually saving any space. Compaction
is about graceful memory decay for agentic databases, not reversible
compression.

Removed:
- CreateSnapshot/GetSnapshots/RestoreFromSnapshot from storage
- --restore flag and functionality from bd compact command
- All snapshot-related tests
- Snapshot struct and related code

The database is ephemeral and meant to decay over time. Compaction
actually reduces database size now.

Closes bd-260 (won't fix - conceptually wrong)

Code review and fixes:
- Increased scanner buffer to 2MB for large JSON lines
- Added line numbers and snippets to parse error messages
- Made non-SQLite fallback conservative (skip import to prevent data loss)
- Improved collision warnings (concise, show first 10 IDs)
- Removed unused autoImportWithoutCollisionDetection function

Status/closed_at invariant enforcement:
- Auto-import now enforces invariant on all creates/updates
- Fixed CreateIssue to respect closed_at field (was ignoring it)
- Closed issues without closed_at get timestamp set automatically

f0266339c5 Complete bd-227: Audit status/closed_at inconsistencies
Findings:
- 86/93 closed issues (92%) are missing closed_at timestamps
- All inconsistencies are historical (old issues bd-1 through bd-93)
- No cases of non-closed issues with timestamps

Recommendation: Set closed_at = updated_at for affected issues

953858b853 fix: Resolve race condition in parallel issue creation (bd-89)
Fixed UNIQUE constraint errors when creating multiple issues in parallel.

Root cause: The previous two-step approach used INSERT OR IGNORE to
pre-initialize counters, followed by an UPSERT to increment. Multiple
concurrent transactions could all execute the INSERT OR IGNORE with the
same initial value, causing them to generate duplicate IDs.

Solution: Replaced with a single atomic UPSERT that:
1. Initializes counter from MAX(existing IDs) if needed
2. Updates counter to MAX(current, max existing) + 1 on conflict
3. Returns the final incremented value

This ensures counters are correctly initialized from existing issues
(fixing lazy init tests) while preventing race conditions through the
BEGIN IMMEDIATE transaction serialization.

Tested with 10 parallel processes - all succeeded with unique IDs.

Also added comprehensive profiling test suite for import performance
investigation (bd-199).

42d2f71925 fix: Fix race condition in parallel issue creation (bd-89)
Use IMMEDIATE transactions with dedicated connections to fix race condition
where multiple processes creating issues concurrently caused "UNIQUE constraint
failed: issues.id" errors.

Key changes:
- Use BEGIN IMMEDIATE to acquire RESERVED lock early
- Use dedicated connection (sql.Conn) for transaction to ensure all operations
  happen on same connection
- Increase busy_timeout from 10s to 30s for better parallel write handling
- Use context.Background() for ROLLBACK to ensure cleanup even if ctx cancelled

Added regression test TestParallelIssueCreation that creates 20 issues in
parallel and verifies no ID collisions occur.

3f42cab0d1 fix: Handle NULL values in GetStatistics for empty databases (#37)
When GetStatistics is called on an empty database, SQL SUM() returns NULL
which causes a scan error when converting to int. Wrap SUM expressions with
COALESCE to return 0 instead of NULL.

Add TestGetStatistics to verify both empty and populated database cases.

Fixes issue where `bd stats` and MCP stats tool crash on fresh databases.

4479bc41e6 fix: Update ready_issues VIEW to use hierarchical blocking
The ready_issues VIEW was using old logic that didn't propagate blocking
through parent-child hierarchies. This caused inconsistency with the
GetReadyWork() function for users querying via sqlite3 CLI.

Changes:
- Updated VIEW to use same recursive CTE as GetReadyWork()
- Added test to verify VIEW and function produce identical results
- No migration needed (CREATE VIEW IF NOT EXISTS handles recreation)

The VIEW is documented in WORKFLOW.md for direct SQL queries and is now

1dd3109489 perf: Add composite index on dependencies(depends_on_id, type)
The hierarchical blocking query recursively joins on dependencies with
a type filter. Without a composite index, SQLite must scan all
dependencies for a given depends_on_id and filter by type afterward.

With 10k+ issues and many dependencies per issue, this could cause
noticeable slowdowns in ready work calculations.

Changes:
- Added idx_dependencies_depends_on_type composite index to schema
- Added automatic migration for existing databases
- Index creation is silent and requires no user intervention

The recursive CTE now efficiently seeks (depends_on_id, type) pairs
directly instead of post-filtering.

f6a75415a5 fix: Propagate blocking through parent-child hierarchy [fixes #19]
When an epic is blocked, all its children should also be considered
blocked in the ready work calculation. Previously, only direct blocking
dependencies were checked, allowing children of blocked epics to appear
as ready work.

Implementation:
- Use recursive CTE to propagate blocking from parents to descendants
- Only 'parent-child' dependencies propagate blocking (not 'related')
- Changed NOT IN to NOT EXISTS for better NULL safety and performance
- Added depth limit of 50 to prevent pathological cases

Test coverage:
- TestParentBlockerBlocksChildren: Basic parent→child propagation
- TestGrandparentBlockerBlocksGrandchildren: Multi-level depth
- TestMultipleParentsOneBlocked: Child blocked if ANY parent blocked
- TestBlockerClosedUnblocksChildren: Dynamic unblocking works

431792b633 fix: Deduplicate nodes in bd dep tree for diamond dependencies
Fixes bd-85 (GH-1): bd dep tree was showing duplicate nodes when
multiple paths existed to the same issue (diamond dependencies).

Changes:
- Add path tracking in recursive CTE to detect cycles
- Add cycle prevention via path LIKE check
- Add Go-side deduplication using seen map
- Show each node only once at its shallowest depth

The fix maintains backward compatibility and passes all 37 tests.

Add TestMultiProcessIDGeneration to reproduce the bug where multiple
bd create processes fail with UNIQUE constraint errors when run
simultaneously. Each goroutine opens a separate database connection
to simulate independent processes.

81ab3c3d1b Refactor dependency dirty marking to use shared helper (bd-56)
Replace duplicated dirty-marking logic in AddDependency and
RemoveDependency with a new markIssuesDirtyTx helper function.
This improves code maintainability and ensures consistent behavior.

- AddDependency and RemoveDependency had ~20 lines of duplicated code
- Each manually prepared statements and marked issues dirty
- Violation of DRY principle

3aeeeb752c Fix malformed ID detection to actually work (bd-54)
SQLite's CAST to INTEGER never returns NULL - it returns 0 for
invalid strings. This meant the malformed ID detection query was
completely broken and never found any malformed IDs.

The Problem:
- Query used: CAST(suffix AS INTEGER) IS NULL
- SQLite behavior: CAST('abc' AS INTEGER) = 0 (not NULL!)
- Result: Malformed IDs were never detected

The Fix:
- Check if CAST returns 0 AND suffix doesn't start with '0'
- This catches non-numeric suffixes like 'abc', 'foo123'

92759710de Fix race condition in dirty issue tracking (bd-52, bd-53)
Fix critical TOCTOU bug where concurrent operations could lose dirty
issue tracking, causing data loss in incremental exports. Also fixes
bug where export with filters would incorrectly clear all dirty issues.

The Problem:
1. GetDirtyIssues() returns [bd-1, bd-2]
2. Concurrent CRUD marks bd-3 dirty
3. Export writes bd-1, bd-2
4. ClearDirtyIssues() deletes ALL (including bd-3)
5. Result: bd-3 never gets exported!

- Add ClearDirtyIssuesByID() that only clears specific issue IDs
- Track which issues were actually exported
- Clear only those specific IDs, not all dirty issues

f3a61a6458 Add auto-migration for dirty_issues table
Implement automatic database migration to add the dirty_issues table
for existing databases that were created before the incremental export
feature (bd-39) was implemented.

Changes:
- Add migrateDirtyIssuesTable() function in sqlite.go
- Check for dirty_issues table existence on database initialization
- Create table and index if missing (silent migration)
- Call migration after schema initialization in New()
