82426423fe fix(sqlite): Add missing rows.Err() checks after row iteration (#1141)
The scanIssues and scanIssuesWithDependencyType helper functions were
not checking rows.Err() after iterating through query results. This
could cause errors during iteration (connection drops, context
cancellation, etc.) to be silently ignored.

Per Go database/sql best practices, rows.Err() should always be checked
after a rows.Next() loop completes to catch any errors that occurred
during iteration.

4fffdb7fae fix(sqlite): add missing agent fields to scanIssues and related queries (#1176)
The scanIssues() function and multiple SQL queries were not selecting or
scanning agent-related fields (hook_bead, role_bead, agent_state, last_activity,
role_type, rig, mol_type) and time-based scheduling fields (due_at, defer_until).

This caused bd list --json to return null for last_activity even when the
database contained valid timestamps, preventing proper agent health monitoring.

Updated files:
- dependencies.go: scanIssues() variable declarations, scan calls, assignments
- queries.go: SearchIssues query
- labels.go: GetIssuesByLabel query
- ready.go: GetReadyWork and GetNewlyUnblockedByClose queries

ec1a32b9a8 fix(storage): add reconnectMu RLock protection to prevent race condition (#1054)
Add missing reconnectMu.RLock() protection to storage methods that were
vulnerable to the same race condition fixed in GH#607. The FreshnessChecker
can trigger reconnect() which closes s.db while queries are in flight,
causing "database is closed" errors during daemon export operations.

Protected methods:
- labels.go: GetLabelsForIssues (GetLabels intentionally unprotected - called from GetIssue which holds lock)
- comments.go: GetIssueComments, GetCommentsForIssues
- dependencies.go: GetDependencyCounts, GetDependencyRecords, GetAllDependencyRecords, GetDependencyTree, loadDependencyGraph
- config.go: SetConfig, GetConfig, GetAllConfig, DeleteConfig, SetMetadata, GetMetadata

- events.go: GetEvents, GetStatistics, GetMoleculeProgress
- hash.go: All hash methods
- hash_ids.go: GetNextChildID, ensureChildCounterUpdated (getNextChildNumber unprotected - called internally)

Internal helpers called from already-locked contexts intentionally omit
RLock to avoid deadlock (Go's RWMutex doesn't support recursive locking).

3342dc2fe8 perf(sqlite): replace O(2^n) cycle detection with O(V+E) DFS
Replace the recursive SQL CTE in DetectCycles with Go-layer DFS using
shared visited set. The previous implementation enumerated all paths
through the dependency graph, causing exponential blowup with diamond
patterns (multiple issues depending on the same target).

Changes:
- Add loadDependencyGraph() to load deps as adjacency list in one query
- Implement DFS cycle detection with recStack for back-edge detection
- Add normalizeCycle() for consistent cycle deduplication
- Add DetectCycles-specific benchmarks (Linear, Dense, Tree graphs)
- Use direct SQL INSERT in benchmarks to bypass AddDependency overhead

Performance improvement on dense graph (500 nodes, 2500 edges):
- Before: >120s timeout
- After: 1.6ms

Benchmarks:
- DetectCycles_Linear_1000: 0.84ms (1000 nodes, 999 edges)
- DetectCycles_Dense_500: 1.59ms (500 nodes, ~2500 edges)
- DetectCycles_Tree_1000: 0.85ms (1000 nodes, 999 edges)

1611f16751 refactor: remove unused bd pin/unpin/hook commands (bd-x0zl)
Analysis found these commands are dead code:
- gt never calls `bd pin` - uses `bd update --status=pinned` instead
- Beads.Pin() wrapper exists but is never called

ad02b80330 feat: display external deps in bd dep tree (bd-vks2, bd-mv6h, bd-d9mu)
External dependencies (external:project:capability) are now visible in
the dependency tree output. Previously they were invisible because the
recursive CTE only JOINed against the issues table.

Changes:
- GetDependencyTree now fetches external deps and adds them as synthetic
  leaf nodes with resolution status (satisfied/blocked)
- formatTreeNode displays external deps with special formatting
- Added helper parseExternalRefParts for parsing external refs

Test coverage added for:
- External deps appearing in dependency tree
- Cycle detection ignoring external refs
- CheckExternalDep when target has no .beads directory
- Various invalid external ref format variations

844e9ffc02 fix(deps): exclude relates-to from cycle detection (fixes #661)
relates-to dependencies are intentionally bidirectional ("see also" links)
and should not be reported as cycles by bd dep cycles. This matches the
existing behavior in AddDependency which already skips cycle prevention
for relates-to.

from the Issue struct and all related code.

18b1eb2e07 fix(sqlite): handle deleted_at TEXT column scanning properly
The deleted_at column was defined as TEXT in the schema but code was
trying to scan into sql.NullTime. The ncruces/go-sqlite3 driver only
auto-converts TEXT to time.Time for columns declared as DATETIME/DATE/
TIME/TIMESTAMP. For TEXT columns, it returns raw strings which
sql.NullTime.Scan() cannot handle.

Added parseNullableTimeString() helper that manually parses time strings
and changed all deletedAt variables from sql.NullTime to sql.NullString.

Fixes import failure: "sql: Scan error on column index 22, name
deleted_at: unsupported Scan, storing driver.Value type string into
type *time.Time"

614ba8ab20 Add cache invalidation for blocked_issues_cache
Ensures cache stays synchronized with dependency and status changes
by calling invalidateBlockedCache() at all mutation points (bd-5qim).

Cache invalidation points:
- AddDependency: when type is 'blocks' or 'parent-child'
- RemoveDependency: when removed dep was 'blocks' or 'parent-child'
- UpdateIssue: when status field changes
- CloseIssue: always (closed issues don't block)

The invalidation strategy is full cache rebuild on any change,
which is fast enough (<1ms for 10K issues) and keeps the logic simple.

Only 'blocks' and 'parent-child' dependency types affect blocking,
so 'relates-to' and other types skip invalidation.

3b2cac4d8f Centralize error handling patterns in storage layer (bd-bwk2)
Created internal/storage/sqlite/errors.go with:
- Sentinel errors: ErrNotFound, ErrInvalidID, ErrConflict, ErrCycle
- wrapDBError helpers that auto-convert sql.ErrNoRows to ErrNotFound
- Type-safe error checking with errors.Is() compatibility

Updated error handling across storage layer:
- dirty.go: Added context to error returns, converted sql.ErrNoRows checks
- util.go: Updated withTx to use wrapDBError
- batch_ops.go: Added context wrapping to batch operations

50a324db85 Fix #202: Add dependency_type to bd show --json output (#203)
The JSON output from bd show now includes the dependency_type field
for both dependencies and dependents, enabling programmatic
differentiation between dependency types (blocks, related,
parent-child, discovered-from).

Implementation approach:
- Added IssueWithDependencyMetadata type with embedded Issue and
  DependencyType field
- Extended GetDependenciesWithMetadata and GetDependentsWithMetadata
  to include dependency type from SQL JOIN
- Made GetDependencies and GetDependents wrap the WithMetadata
  methods for backward compatibility
- Added scanIssuesWithDependencyType helper to handle scanning with
  dependency type field
- Updated bd show --json to use WithMetadata methods

Tests added:

c65cfa1ebd Add dependency and dependent counts to bd list JSON output (#198)
When using `bd list --json`, each issue now includes:
- `dependency_count`: Number of issues this issue depends on
- `dependent_count`: Number of issues that depend on this issue

This provides quick access to dependency relationship counts without
needing to fetch full dependency lists or run multiple bd show commands.

Performance:
- Uses single bulk query (GetDependencyCounts) instead of N individual queries
- Overhead: ~26% for 500 issues (24ms vs 19ms baseline)
- Avoids N+1 query problem that would have caused 2.2x slowdown

Implementation:
- Added GetDependencyCounts() to Storage interface for bulk counting
- Efficient SQLite query using UNION ALL + GROUP BY
- Memory storage implementation for testing
- Moved IssueWithCounts to types package to avoid duplication
- Both RPC and direct modes use optimized bulk query

Tests:
- Added comprehensive tests for GetDependencyCounts
- Tests cover: normal operation, empty list, nonexistent IDs
- All existing tests continue to pass

Backwards compatible: JSON structure is additive, all original fields preserved.

8c2679a80e Fix substring bug in dependency tree cycle detection (#159)
* Add .worktrees/ to .gitignore

Prevents git worktree contents from being tracked in the repository.

* Fix substring bug in dependency tree cycle detection

The cycle detection in GetDependencyTree() was using a simple substring
match which incorrectly flagged valid nodes as cycles. For example,
"bd-1" would be blocked because "bd-10" contains "bd-1" as a substring.

This bug affects any beads project where issue IDs contain each other as
substrings (BD-1/BD-10, ISSUE-1/ISSUE-10, etc).

Changed from:
  AND t.path NOT LIKE '%' || i.id || '%'

To delimiter-aware checks that respect the → separator:
  AND t.path != i.id
  AND t.path NOT LIKE i.id || '→%'
  AND t.path NOT LIKE '%→' || i.id || '→%'
  AND t.path NOT LIKE '%→' || i.id

This ensures we only match complete issue IDs, not substrings.

Added TestGetDependencyTree_SubstringBug to demonstrate and prevent
regression of this issue. The test creates a chain from bd-10 to bd-1
and verifies all nodes appear in the dependency tree.

Discovered while testing dependency tree visualization with bd-1/bd-10.

dd8f51c433 feat: add reverse mode to dependency tree traversal
- Add reverse parameter to GetDependencyTree interface
- Implement reverse SQL traversal (dependents vs dependencies)
- Add comprehensive test for reverse mode (TDD: test-first approach)
- Update existing test calls with reverse=false for backward compatibility

Reverse mode inverts tree direction to show dependents instead of dependencies:
- Normal: JOIN dependencies d ON i.id = d.depends_on_id (traverse UP)
- Reverse: JOIN dependencies d ON i.id = d.issue_id (traverse DOWN)

All storage tests passing. No regressions.

- Update shouldSkipExport to use export_hashes instead of dirty_issues

- Simplify MarkIssueDirty functions (no longer compute hashes)
- Update markIssuesDirtyTx signature (remove store parameter)

4fe648d140 Fix bd-437: Use addDependencyUnchecked during collision resolution
When remapping dependencies during collision resolution, skip semantic
validation (like parent-child direction checks) since we're just updating
IDs on existing dependencies that were already validated.

Fixes parent-child validation error during import --resolve-collisions.
