dbd505656d fix(daemon): add sync-branch guard to daemon code paths (#1271)
* fix(daemon): skip export when sync-branch matches current

Prevent redundant export operations by checking if the daemon's sync
branch matches the current active branch.

Previously, the daemon would attempt to perform an export even when
already on the target branch. This logic now skips the export step in
such cases to avoid unnecessary overhead and potential conflicts.
Includes a new integration test to verify the guard logic.

* fix(daemon): prevent sync on guarded branches

Add checks to verify if a branch is guarded before performing automated
sync cycles, auto-imports, or branch-specific commit and pull operations.
This prevents the daemon from modifying protected branches or running
synchronization tasks where they are restricted.

Includes comprehensive integration tests to verify the guard logic
during sync-branch operations.

* fix(daemon): warn on sync branch misconfiguration at startup

The daemon now checks for sync branch name conflicts during its startup
loop. This provides early feedback if the sync branch is configured
in a way that might conflict with existing branches or other settings.

The warnIfSyncBranchMisconfigured function performs the validation
and logs a warning to the console. Integration tests verify that
the daemon correctly identifies and reports these misconfigurations
at initialization.

6a4a6170e7 fix(sync): add --sparse flag to git add for worktree compatibility (#1143)
Fixes #1076.

When git worktrees have sparse-checkout enabled, git add operations can
fail with 'outside of sparse-checkout cone' errors. Adding the --sparse
flag allows git to stage files outside the sparse-checkout cone.

Changes:
- Add --sparse flag to git add in daemon_sync_branch.go (line 165)
- Add --sparse flag to git add in migrate_sync.go (line 343)
- Add --sparse flag to git add in sync_branch.go (line 308)
- Add --sparse flag to git add in worktree.go (line 732)

All changes include comments referencing #1076 for traceability.

f06e742273 fix(daemon): apply git.author config to sync branch commits
The daemon's gitCommitInWorktree function was building git commit
commands directly without checking the git.author and git.no-gpg-sign
config options. This caused daemon sync commits to use the local git
user config instead of the configured beads-specific author.

Now gitCommitInWorktree applies the same config-based author and
signing options that buildCommitArgs uses for regular commits.

Fixes #1051

6b78b3fceb fix: bd sync fails to copy local changes TO beads-sync worktree (#810)
The bug: In a bare repo + worktrees setup, jsonlRelPath was calculated
relative to the project root (containing all worktrees), resulting in
paths like "main/.beads/issues.jsonl". But the sync branch worktree uses
sparse checkout for .beads/*, so files are at ".beads/issues.jsonl".

This caused SyncJSONLToWorktreeWithOptions to write to the wrong location
(e.g., worktree/main/.beads/ instead of worktree/.beads/), so changes
made locally never reached the sync branch worktree.

#785 fixed the reverse direction (worktree → local) by adding
normalizeBeadsRelPath(), but the local → worktree direction was missed.

Fix:
- Export NormalizeBeadsRelPath() (uppercase) for cross-package use
- Apply normalization in SyncJSONLToWorktreeWithOptions for dstPath
- Apply normalization in daemon_sync_branch.go for worktreeJSONLPath
  in both commit and pull paths
- Add unit tests for the normalization function

7f8f8f69d1 fix(sync): respect sync.remote config in daemon sync operations (#736)
The daemon sync functions (gitPushFromWorktree, syncBranchPull) were
checking git's branch tracking config and falling back to 'origin',
but ignoring bd's sync.remote config setting.

Now these functions check sync.remote config first, matching the
behavior of sync_check.go and sync_import.go.

Remove verbose parenthetical explanation from comment on line 73.
The comment now reads '// Get the actual JSONL path' instead of
'// Get the actual JSONL path (could be issues.jsonl, beads.base.jsonl, etc.)'

This is a documentation cleanup with no functional changes.

665e5b3a87 fix(worktree): integrate health check into CreateBeadsWorktree to prevent redundant checks
The error message 'path exists but is not a valid git worktree' was appearing
in daemon.log when the daemon attempted to use an existing worktree that was
in the git worktree list but had other issues (broken sparse checkout, etc.).

Root cause:
- CreateBeadsWorktree only checked isValidWorktree (is it in git worktree list)
- CheckWorktreeHealth was called separately and checked additional things
- If the worktree passed isValidWorktree but failed health check, an error
  was logged and repair was attempted

Fix:
- CreateBeadsWorktree now performs a full health check when it finds an
  existing worktree that's in the git worktree list
- If the health check fails, it automatically removes and recreates the
  worktree
- Removed redundant CheckWorktreeHealth calls in daemon_sync_branch.go and
  syncbranch/worktree.go since CreateBeadsWorktree now handles this internally

This eliminates the confusing error message and ensures worktrees are always
in a healthy state after CreateBeadsWorktree returns successfully.

* fix(daemon): handle diverged sync branch with fetch-rebase-retry on push

When pushing to the sync branch, if the remote has newer commits that
the local worktree doesn't have, the push would fail with "fetch first"
error and the daemon would log the failure without recovery.

Bug scenario:
1. Clone A pushes commit X to sync branch
2. Clone B has local commit Y (not based on X)
3. Clone B's push fails with "fetch first" error
4. Without this fix: daemon logs failure and stops
5. With this fix: daemon fetches, rebases Y on X, and retries push

This fix adds fetch-rebase-retry logic to gitPushFromWorktree():
1. Detect push rejection due to remote having newer commits
2. Fetch the latest remote sync branch
3. Rebase local commits on top of remote
4. Retry the push

If rebase fails (e.g., due to conflicts), the rebase is aborted and
an error is returned with helpful context.

This allows multiple clones to push to the same sync branch without
manual intervention, as long as the changes don't conflict.

Adds integration test TestGitPushFromWorktree_FetchRebaseRetry that
verifies the fetch-rebase-retry behavior with diverged branches.

* fix: resolve all golangci-lint errors (cherry-pick from fix/linting-errors)

Cherry-picked linting fixes to ensure CI passes.

e01b7412d9 feat: add Git worktree compatibility (PR #478)
Adds comprehensive Git worktree support for beads issue tracking:

Core changes:
- New internal/git/gitdir.go package for worktree detection
- GetGitDir() returns proper .git location (main repo, not worktree)
- Updated all hooks to use git.GetGitDir() instead of local helper
- BeadsDir() now prioritizes main repository's .beads directory

Features:
- Hooks auto-install in main repo when run from worktree
- Shared .beads directory across all worktrees
- Config option no-install-hooks to disable auto-install
- New bd worktree subcommand for diagnostics

Documentation:
- New docs/WORKTREES.md with setup instructions
- Updated CHANGELOG.md and AGENT_INSTRUCTIONS.md

Testing:
- Updated tests to use exported git.GetGitDir()
- Added worktree detection tests

Fix daemon auto-sync delete mutation not reflected in sync branch

When deleting an issue with `bd delete <id> --force`, the daemon auto-sync now properly removes the deleted issue from the sync branch.

**Problem:** The merge logic saw fewer local issues (due to deletion) and would re-add the deleted issue.

**Solution:** Add `ForceOverwrite` option to bypass merge logic when mutations occur. Mutation-triggered exports are authoritative and should overwrite, not merge.

c9dc0276aa Fix daemon sync branch commit failing with pre-commit hooks
When pre-commit hooks are installed (via "bd hooks install"), daemon auto-sync
to sync branches fails with "git commit failed in worktree: exit status 1".

Root cause:
- gitCommitInWorktree() was missing --no-verify flag
- Pre-commit hook runs "bd sync --flush-only" which fails in worktree context
- Worktree has .beads directory, triggering hook execution
- Hook fails because bd cannot find proper database in worktree path

The fix adds --no-verify to git commit in gitCommitInWorktree(), matching
the existing implementation in internal/syncbranch/worktree.go line 684.

This is correct because:
- Worktree commits are internal to bd sync operations
- Running pre-commit hooks in worktree context is semantically wrong
- The library function already skips hooks for this reason

Includes regression test that:
- Creates a repo with sync branch configured
- Installs a failing pre-commit hook (simulating bd hook behavior)
- Verifies commits succeed because --no-verify bypasses the hook
- Tests multiple consecutive commits to ensure consistent behavior

Tested manually by:
1. Creating issue with "bd create" (triggers mutation event)
2. Verifying daemon logs show successful commit to sync branch
3. Confirming push to remote sync branch completes

0dc8452c56 feat: Respect BEADS_SYNC_BRANCH environment variable
Fixes daemon and bd sync to honor BEADS_SYNC_BRANCH environment variable
as documented in PROTECTED_BRANCHES.md for CI/CD temporary overrides.

Changes:
- Updated internal/syncbranch.Get() to prioritize env var over DB config
- Both daemon sync and bd sync CLI now use syncbranch.Get()
- Added comprehensive tests for env var override behavior
- Validates branch names using git-style rules

This enables CI/CD workflows to override sync branch per-job without
mutating database config.

ea7b39e40b Fix: Use dynamic JSONL path in daemon sync branch operations (#361)
Fixes #359

The daemon's sync branch logic was hardcoding the JSONL path to .beads/beads.jsonl, ignoring the dynamic discovery logic used elsewhere. This caused sync failures in repositories where the JSONL file has a different name (e.g., beads.base.jsonl, issues.jsonl).

Changes:
- Updated cmd/bd/daemon_sync_branch.go to use findJSONLPath() instead of hardcoded path
- Implemented relative path calculation for correct worktree placement
- Applied fix to both push (sync to worktree) and pull (sync from worktree) operations

This works together with PR #360 to fix team/protected branch sync issues.

- Add #nosec directives with explanations for all gosec warnings in worktree operations
- Tighten directory permissions from 0755 to 0750 for better security
- Fix misspellings: archaeological -> archeological, cancelled -> canceled
