66007ac3ea fix: resolve short IDs in comments add/list daemon mode (#1070)
Add daemonClient.ResolveID() calls before AddComment and ListComments
operations in daemon mode, following the pattern from update.go.

Previously, short IDs (e.g., "5wbm") worked with most bd commands but
failed with `comments add` and `comments list` when using the daemon.
The short ID was passed directly to the RPC server which expected full
IDs (e.g., "prefix-5wbm").

Changes:
- cmd/bd/comments.go: Add ID resolution before daemon RPC calls
- internal/rpc/comments_test.go: Update tests to reflect client-side
resolution pattern (RPC server expects full IDs, CLI resolves first)

Fixes: https://github.com/steveyegge/beads/issues/1070

04f0670582 feat(ui): add Markdown rendering to comment text (#1019)
Apply ui.RenderMarkdown() to comment text in both bd show and
bd comments commands. This enables syntax highlighting, code
blocks, and other Markdown formatting in comments.

bfae0e554c feat: add git user.name to actor fallback chain (#994)
- Insert git config user.name in fallback chain before final $USER default
- Consolidate duplicate actor resolution logic into single function
- Add BEADS_ACTOR as env var alias for MCP compatibility
- Add tests for actor resolution priority
- Update CONFIG.md with Actor Identity Resolution section

The new fallback order is:
  --actor flag > BD_ACTOR > BEADS_ACTOR > git user.name > $USER > "unknown"

5dfb838d60 feat(completion): optimize ID prefix filtering and add completions to more commands
Improvements to shell completions from PR #935:

1. Add IDPrefix field to IssueFilter for efficient database-level filtering
   - Queries are now filtered at SQL level instead of fetching all issues
   - Updated sqlite, transaction, and memory stores to support IDPrefix

2. Add ValidArgsFunction to additional commands:
   - dep (add, remove, list, tree)
   - comments, comment (add)
   - delete
   - graph
   - label (add, remove, list)
   - duplicate, supersede
   - audit
   - move
   - relate, unrelate
   - refile
   - gate (show, resolve, add-waiter)

9dda75ef15 docs: Document deprecation timeline and add removal warnings (bd-pndo)
- Add Deprecated section to CHANGELOG.md listing all deprecated commands
- Set removal target: v1.0.0 for all deprecated commands
- Add '(will be removed in v1.0.0)' to all deprecation messages
- Add proper Deprecated field to admin_aliases.go (cleanup, compact, reset)
- Remove manual warning prints from admin aliases (Cobra handles it)

Deprecated commands documented:
- bd relate/unrelate → bd dep relate/unrelate
- bd daemons → bd daemon <subcommand>
- bd cleanup/compact/reset → bd admin <command>
- bd comment → bd comments add
- bd template* → bd mol/formula commands
- bd detect-pollution → bd doctor --check=pollution
- bd migrate-* → bd migrate <subcommand>

135802f1aa Consolidate CLI commands to reduce top-level surface area
- migrate-* commands → subcommands of `bd migrate`
- relate/unrelate → subcommands of `bd dep`
- daemons subcommands → available under `bd daemon`
- comment alias → hidden with deprecation warning

All old commands still work with deprecation warnings for backwards
compatibility. Reduces visible top-level commands from ~73 to 66.

efdaa93789 fix: Use FatalErrorRespectJSON across all commands (bd-28sq)
Convert all fmt.Fprintf(os.Stderr, ...) + os.Exit(1) patterns to use
FatalErrorRespectJSON for consistent JSON error output:
- dep.go: dependency commands (add, remove, tree, cycles)
- label.go: label commands (add, remove, list, list-all)
- comments.go: comment commands (list, add)
- epic.go: epic commands (status, close-eligible)

422ec718e7 fix(json): standardize JSON output for errors and empty arrays (bd-au0.7)
- Add FatalErrorRespectJSON helper for JSON-aware error output
- Fix bd comments list returning null instead of [] for empty arrays
- Remove redundant local --json flags from show/update/close commands
that were shadowing the global persistent --json flag
- Update show command error handlers to use FatalErrorRespectJSON

28a661a320 feat: add --readonly flag for worker sandboxes (gt-ymo)
Add a --readonly flag that blocks all write operations, allowing workers
to read beads state without modifying it. Workers can use:
- bd show, bd list, bd ready (read operations)

Workers cannot use:
- bd create, bd update, bd close, bd sync, etc. (write operations)

The flag can be set via:
- --readonly flag on command line
- BD_READONLY=true environment variable
- readonly: true in config file

This enables swarm workers to see their assigned work from a static
snapshot of the beads database without accidentally modifying it.

Commands protected by readonly mode:
- create, update, close, delete, edit
- sync, import, reopen
- comment add, dep add/remove, label add/remove
- repair-deps, compact, migrate, migrate-hash-ids, migrate-issues
- rename-prefix, validate --fix-all, duplicates --auto-merge
- epic close-eligible, jira sync

57253f93a3 Context propagation with graceful cancellation (bd-rtp, bd-yb8, bd-2o2)
Complete implementation of signal-aware context propagation for graceful
cancellation across all commands and storage operations.

Key changes:

1. Signal-aware contexts (bd-rtp):
   - Added rootCtx/rootCancel in main.go using signal.NotifyContext()
   - Set up in PersistentPreRun, cancelled in PersistentPostRun
   - Daemon uses same pattern in runDaemonLoop()
   - Handles SIGINT/SIGTERM for graceful shutdown

2. Context propagation (bd-yb8):
   - All commands now use rootCtx instead of context.Background()
   - sqlite.New() receives context for cancellable operations
   - Database operations respect context cancellation
   - Storage layer propagates context through all queries

3. Cancellation tests (bd-2o2):
   - Added import_cancellation_test.go with comprehensive tests
   - Added export cancellation test in export_test.go
   - Tests verify database integrity after cancellation
   - All cancellation tests passing

Fixes applied during review:
   - Fixed rootCtx lifecycle (removed premature defer from PersistentPreRun)
   - Fixed test context contamination (reset rootCtx in test cleanup)
   - Fixed export tests missing context setup

Impact:
   - Pressing Ctrl+C during import/export now cancels gracefully
   - No database corruption or hanging transactions
   - Clean shutdown of all operations

Tested:
   - go build ./cmd/bd ✓
   - go test ./cmd/bd -run TestImportCancellation ✓
   - go test ./cmd/bd -run TestExportCommand ✓
   - Manual Ctrl+C testing verified

648ecfafe7 Address gosec security warnings (bd-102)
- Enable gosec linter in .golangci.yml
- Tighten file permissions: 0755→0750 for directories, 0644→0600 for configs
- Git hooks remain 0700 (executable, user-only access)
- Add #nosec comments for safe cases with justifications:
  - G204: Safe subprocess launches (git show, bd daemon)
  - G304: File inclusions with controlled paths
  - G201: SQL formatting with controlled column names
  - G115: Integer conversions with controlled values

All gosec warnings resolved (20→0). All tests passing.
