Centralizes repository context resolution via RepoContext API, fixing bugs where git commands run in the wrong repo when BEADS_DIR points elsewhere or in worktree scenarios.

1611f16751 refactor: remove unused bd pin/unpin/hook commands (bd-x0zl)
Analysis found these commands are dead code:
- gt never calls `bd pin` - uses `bd update --status=pinned` instead
- Beads.Pin() wrapper exists but is never called
- bd hook functionality duplicated by gt mol status
- Code comment says "pinned field is cosmetic for bd hook visibility"

Removed:
- cmd/bd/pin.go
- cmd/bd/unpin.go
- cmd/bd/hook.go

ea8ae11002 feat: Rename 'wisp' to 'ephemeral' in beads API (bd-o18s)
BREAKING CHANGE: API field and CLI command renamed

- types.Issue.Wisp → types.Issue.Ephemeral
- JSON field: "wisp" → "ephemeral"
- CLI: bd wisp → bd ephemeral
- Flags: --wisp → --ephemeral
- ID prefix: wisp → eph

The SQLite column already uses 'ephemeral' so no schema migration needed.

358d076fde refactor: rename Ephemeral → Wisp (Steam Engine metaphor)
Wisp = ephemeral vapor produced by the Steam Engine (Gas Town).
This aligns with the metaphor:
- Claude = Fire
- Claude Code = Steam
- Gas Town = Steam Engine
- Wisps = ephemeral vapor it produces

Changes:
- types.Issue.Ephemeral → types.Issue.Wisp
- types.IssueFilter.Ephemeral → types.IssueFilter.Wisp
- JSON field: "ephemeral" → "wisp"
- CLI flag: --ephemeral → --wisp (bd cleanup)
- All tests updated

Note: SQLite column remains "ephemeral" (no migration needed).
This is a breaking change for JSON consumers using 0.33.0.

39f8461914 feat(mol): filter ephemeral issues from JSONL export (bd-687g)
Ephemeral issues should never be exported to issues.jsonl. They exist only
in SQLite and are shared via .beads/redirect pointers. This prevents
"zombie" issues from resurrecting after mol squash deletes them.

Changes:
- Filter ephemeral issues in autoflush, export, and multirepo_export
- Add --summary flag to bd mol squash for agent-provided summaries
- Fix DeleteIssue to also remove comments (missing cascade)
- Add tests for ephemeral filtering and comment deletion

f4864c9cc4 feat(import/export): add tombstone support (bd-dve)
Update import/export to handle tombstones for deletion sync propagation:

Exporter:
- Include tombstones in JSONL output by setting IncludeTombstones: true
- Both single-repo and multi-repo exports now include tombstones

Importer:
- Tombstones from JSONL are imported as-is (they're issues with status=tombstone)
- Legacy deletions.jsonl entries are converted to tombstones via convertDeletionToTombstone()
- Non-tombstone issues in deletions manifest are still skipped (backward compat)
- purgeDeletedIssues() now creates tombstones instead of hard-deleting

This is Phase 2 of the tombstone implementation (bd-dli design), enabling
inline soft-delete tracking for cross-clone deletion synchronization.

e0734e230f fix: NixOS symlink compatibility for mtime and permission checks (#459)
* fix: use os.Lstat for symlink-safe mtime and permission checks

On NixOS and other systems using symlinks heavily (e.g., home-manager),
os.Stat follows symlinks and returns the target's metadata. This causes:

1. False staleness detection when JSONL is symlinked - mtime of target
   changes unpredictably when symlinks are recreated
2. os.Chmod failing or changing wrong file's permissions when target
   is in read-only location (e.g., /nix/store)
3. os.Chtimes modifying target's times instead of the symlink itself

Changes:
- autoimport.go: Use Lstat for JSONL mtime in CheckStaleness()
- import.go: Use Lstat in TouchDatabaseFile() for JSONL mtime
- export.go: Skip chmod for symlinked files
- multirepo.go: Use Lstat for JSONL mtime cache
- multirepo_export.go: Use Lstat for mtime, skip chmod for symlinks
- doctor/fix/permissions.go: Skip permission fixes for symlinked paths

These changes are safe cross-platform:
- On systems without symlinks, Lstat behaves identically to Stat
- Symlink permission bits are ignored on Unix anyway
- The extra Lstat syscall overhead is negligible

Fixes symlink-related data loss on NixOS. See GitHub issue #379.

95cbcf4fbc Centralize BD_DEBUG logging into internal/debug package
- Created internal/debug package with Enabled(), Logf(), Printf()
- Added comprehensive unit tests for debug package
- Replaced 50+ scattered os.Getenv("BD_DEBUG") checks across 9 files
- Centralized debug logic for easier maintenance and testing
- All tests passing, behavior unchanged
