- Remove bd_new (31MB binary that should never have been tracked)
- Remove @AGENTS.md (duplicate that was already removed but still tracked)
- state.json already in .gitignore and not tracked
- history/EPHEMERAL_MOLECULES_DESIGN.md does not exist
