fix: clean goroutine exit in timeout message helpers

Add done channel to runGitCmdWithTimeoutMsg and runCmdWithTimeoutMessage
so goroutines exit immediately when command completes, rather than
waiting for the full timeout duration.

Follow-up to PR #678.
