The "Sync Branch Health" check incorrectly warned when the sync branch
differed from main on source files. Since the sync branch only tracks
.beads/ data, source file differences are expected behavior.
The associated --fix action (reset sync branch to main and force push)
was destructive and destroyed legitimate sync branch history.
Removed Check 2 entirely - only Check 1 (detecting divergence from remote
after force-push) remains, which is a legitimate issue.

When bd init installs hooks with chaining, it renames the user's original
hook to .old and creates a new bd hook that chains to it. If bd doctor
later runs bd hooks install --chain, it would:
1. Not recognize the inline bd hook (from bd init) as a bd hook
2. Rename it to .old, overwriting the user's original hook
3. Install a new shim hook
This fix addresses two root causes:
1. Detection mismatch: areBdShimsInstalled() and getHookVersion() now
recognize inline bd hooks (which have "# bd (beads)" marker) in
addition to shim hooks (which have "# bd-shim" marker)
2. No .old protection: bd hooks install --chain now checks if .old
already exists before renaming, preserving the user's original hook

Git hooks are shared across all worktrees and live in the common git
directory (e.g., /repo/.git/hooks), not the worktree-specific directory
(e.g., /repo/.git/worktrees/feature/hooks).
The core issue was in GetGitHooksDir() which used GetGitDir() instead
of GetGitCommonDir(). This caused hooks to be installed to/read from
the wrong location when running in a worktree.
Additionally, several places in the codebase manually constructed
hooks paths using gitDir + "hooks" instead of calling GetGitHooksDir().
These have been updated to use the proper worktree-aware path.
Affected areas:
- GetGitHooksDir() now uses GetGitCommonDir()
- CheckGitHooks() uses GetGitHooksDir()
- installHooks/uninstallHooks use GetGitHooksDir()
- runChainedHook() uses GetGitHooksDir()

implementation and can safely be deleted since gt done already creates

When sync-branch is configured, JSONL files are intentionally untracked
in working branches and only committed to the dedicated sync branch.
The CheckIssuesTracking and CheckUntrackedBeadsFiles checks now detect
sync-branch mode via GetFromYAML() and return OK status instead of
false warnings.
Add support for Gemini CLI hook-based integration, similar to Claude Code:
- bd setup gemini: Install SessionStart/PreCompress hooks
- bd setup gemini --check: Verify installation
- bd setup gemini --remove: Remove hooks
- bd setup gemini --project: Project-only installation
- bd setup gemini --stealth: Use bd prime --stealth
Also adds Gemini CLI integration check to bd doctor.
Gemini CLI's hook system is nearly identical to Claude Code's,
making this a clean, low-maintenance addition.

When bd worktree creates a worktree, it writes a .beads/redirect file
pointing back to the main repo's .beads/. If this file is accidentally
committed (e.g., via git add .), it causes "redirect target does not exist"
warnings when cloned or used in other worktrees.
Changes:
- Add 'redirect' to GitignoreTemplate to prevent future accidental commits
- Add 'redirect' to requiredPatterns so bd doctor detects outdated .gitignore
- Add CheckRedirectNotTracked() to detect already-tracked redirect files
- Add FixRedirectTracking() to untrack accidentally committed redirects

issues were created via molecule workflows (bd mol pour), which
intentionally use a different prefix pattern (<base>-mol instead
of just <base>).
Added recognition of valid workflow prefix variants:
- <prefix>-mol (molecules from bd mol pour)
- <prefix>-wisp (ephemeral wisps)
- <prefix>-eph (ephemeral issues)
These are intentional prefix extensions for visual distinction, not
actual mismatches. The check now only warns for truly mismatched
prefixes (e.g., different project entirely).
Added comprehensive regression tests for all prefix variant cases.

When no issue ID is provided to `bd update` or `bd close`, use the last
touched issue from the most recent create, update, show, or close operation.
This addresses the common workflow where you create an issue and then
immediately want to add more details (like changing priority from P2 to P4)
without re-typing the issue ID.
Implementation:
- New file last_touched.go with Get/Set/Clear functions
- Store last touched ID in .beads/last-touched (gitignored)
- Track on create, update, show, and close operations
- Allow update/close with zero args to use last touched

Post-merge cleanup of PR #805:
1. Extract duplicate error classification logic into classifyDatabaseError()
helper function (was duplicated in two places in database.go)
2. Fix semantic conflict between --force and --source=db flags:
- --force implies "database is broken, rebuild from JSONL"
- --source=db implies "use database as source of truth"
- These are contradictory; now errors with clear message
- --force with --source=auto or --source=jsonl works as expected
