bce4f8f2d4 feat: Add source tracing metadata to cooked steps (gt-8tmz.18)
Add SourceFormula and SourceLocation fields to track where each step
came from during the cooking process. This enables debugging of complex
compositions with inheritance, expansion, and advice.

Changes:
- Added SourceFormula and SourceLocation fields to Step struct (formula/types.go)
- Added same fields to Issue struct (types/types.go)
- Added SetSourceInfo() to parser.go - sets source on all steps after parsing
- Updated cook.go to copy source fields from Step to Issue
- Updated dry-run output to display source info: [from: formula@location]
- Updated advice.go to set source on advice-generated steps
- Updated controlflow.go to preserve source on loop-expanded steps
- Updated expand.go to preserve source on template-expanded steps

The source location format is:
- steps[N] - regular step at index N
- steps[N].children[M] - child step
- steps[N].loop.body[M] - loop body step
- template[N] - expansion template step
- advice - step inserted by advice transformation

e068ac574f refactor: Simplify wisp architecture - badges not separate storage
Wisps are now just issues with Wisp=true flag in the main database,
not exported to JSONL. Removes all references to .beads-wisp/ directory.

- Update docs: CLAUDE.md, CLI_REFERENCE.md, MOLECULES.md, DELETIONS.md
- Update code comments: wisp.go

39f8461914 feat(mol): filter ephemeral issues from JSONL export (bd-687g)
Ephemeral issues should never be exported to issues.jsonl. They exist only
in SQLite and are shared via .beads/redirect pointers. This prevents
"zombie" issues from resurrecting after mol squash deletes them.

Changes:
- Filter ephemeral issues in autoflush, export, and multirepo_export
- Add --summary flag to bd mol squash for agent-provided summaries
- Fix DeleteIssue to also remove comments (missing cascade)
- Add tests for ephemeral filtering and comment deletion

3743e9ed70 chore: remove obsolete BD_GUIDE.md references
BD_GUIDE.md generation was removed in 125e36d5 when bd onboard was
simplified to output a minimal snippet pointing to bd prime.

This commit:
- Removes stale BD_GUIDE.md references from CLAUDE.md
- Removes dead checkAndSuggestBDGuideUpdate() code from version_tracking.go
- Removes BD_GUIDE.md from UNINSTALLING.md file list

4fa0866fcf refactor: remove bd mail commands - mail moves to Gas Town
Mail is orchestration, not data plane. The bd mail commands were just
sugar over bd create/list/show with type=message. Gas Town (gt) now
owns mail routing and delivery.

Removed:
- cmd/bd/mail.go - all mail subcommands (send, inbox, read, ack, reply)
- cmd/bd/mail_test.go - mail command tests
- docs/messaging.md - dedicated mail documentation
- EventMessage hook - no longer triggered

Kept (data plane):
- type=message as valid issue type
- Sender, Ephemeral fields on issues
- replies_to dependency type for threading

Coordination: gt-9xg implements native mail in Gas Town.

f3b0fb780f refactor: consolidate agent instructions into CLAUDE.md

Implements GH-18: Allow creating issues with dependencies in a single command.

Changes:
- Add --deps flag to bd create command
- Support format: 'type:id' or just 'id' (defaults to 'blocks')
- Multiple dependencies supported via comma-separated values
- Example: bd create "Fix bug" --deps discovered-from:bd-20,blocks:bd-15

a8a90e074e Add ID space partitioning and improve auto-flush reliability
Three improvements to beads:

1. ID space partitioning (closes bd-24)
   - Add --id flag to 'bd create' for explicit ID assignment
   - Validates format: prefix-number (e.g., worker1-100)
   - Enables parallel agents to partition ID space and avoid conflicts
   - Storage layer already supported this, just wired up CLI

2. Auto-flush failure tracking (closes bd-38)
   - Track consecutive flush failures with counter and last error
   - Show prominent red warning after 3+ consecutive failures
   - Reset counter on successful flush
   - Users get clear guidance to run manual export if needed

3. Manual export cancels auto-flush timer
   - Add clearAutoFlushState() helper function
   - bd export now cancels pending auto-flush and clears dirty flag
   - Prevents redundant exports when user manually exports
   - Also resets failure counter on successful manual export

Documentation updated in README.md and CLAUDE.md with --id flag examples.

584cd1ebfc Implement auto-import to complete automatic git sync workflow
Adds auto-import feature to complement bd-35's auto-export, completing
the automatic sync workflow for git collaboration.

**Implementation:**
- Auto-import checks if JSONL is newer than DB on command startup
- Silently imports JSONL when modification time is newer
- Skips import command itself to avoid recursion
- Can be disabled with --no-auto-import flag

**Documentation updates:**
- Updated README.md git workflow section
- Updated CLAUDE.md workflow and pro tips
- Updated bd quickstart with auto-sync section
- Updated git hooks README to clarify they're now optional

183ded4096 Add collision resolution with automatic ID remapping
Implements --resolve-collisions flag for import command to safely handle ID
collisions during branch merges. When enabled, colliding issues are remapped
to new IDs and all text references and dependencies are automatically updated.
