dba9bb91c3 fix(import): handle duplicate issue IDs in JSONL files gracefully
Implements three-layer deduplication strategy to prevent UNIQUE
constraint errors during import:
1. Early deduplication during processing (importer.go)
2. Pre-batch deduplication (importer.go)
3. INSERT OR IGNORE with explicit error handling (issues.go)

7c8b69f5b3 Phase 4: Remove deprecated edge fields from Issue struct (Decision 004)
This is the final phase of the Edge Schema Consolidation. It removes
the deprecated edge fields (RepliesTo, RelatesTo, DuplicateOf, SupersededBy)
from the Issue struct and all related code.

- Remove edge fields from types.Issue struct
- Remove edge field scanning from queries.go and transaction.go
- Update graph_links_test.go to use dependency API exclusively

- Add migration 022 to drop columns from issues table
- Fix cycle detection to allow bidirectional relates-to links

All edge relationships now use the dependencies table exclusively.

3ec517cc1b Fix daemon/direct mode inconsistency in graph commands (bd-fu83)
Commands relate, unrelate, duplicate, and supersede now properly
use RPC Update when daemonClient is available, instead of always
calling store.UpdateIssue() directly and bypassing the daemon.

5d7187f29b Phase 3: Migrate existing edge fields to dependencies (Decision 004)
Add migration to convert existing issue fields to dependency edges:
- replies_to -> replies-to dependency with thread_id
- relates_to -> relates-to dependencies (JSON array)
- duplicate_of -> duplicates dependency
- superseded_by -> supersedes dependency

The migration is idempotent (INSERT OR IGNORE) so it does not duplicate
edges that were already created by Phase 2 dual-write.

5869adadf2 fix: Remove unsafe ClearDirtyIssues() method (bd-b6xo)

fcd29f5ea4 fix: add ID-based fallback matching to prevent ghost resurrection (bd-ncwo)
Root cause: The merge driver matched issues by IssueKey (ID+CreatedAt+CreatedBy).
When timestamp precision differed (e.g., with/without nanoseconds), the same
issue was treated as two different issues, causing both tombstone and closed
versions to appear in the merge result.

Fix: Added ID-based fallback matching in merge3WayWithTTL. When key-based
matching fails but the same ID exists in the other side, use that for merging.
Also track processed IDs to prevent duplicates.

aed166fe85 fix: improve issue ID prefix extraction for word-like suffixes
Refine ExtractIssuePrefix to better distinguish hash IDs from English
words in multi-part issue IDs. Hash suffixes now require digits or be
exactly 3 chars, preventing "test", "gate", "part" from being treated
as hashes. This fixes prefix extraction for IDs like "vc-baseline-test".

cab538180b fix: restore StatusResponse daemon config fields and remove duplicate --type flag

77aeb50d27 fix(utils): parse multi-hyphen prefixes correctly (GH#405)
The ExtractIssuePrefix function was falling back to first-hyphen
extraction when the suffix didn't look like a hash (e.g., 4+ char
words without digits). This broke prefixes like 'hacker-news' where
an issue ID 'hacker-news-test' would incorrectly extract 'hacker'.

Fix: Always use last-hyphen extraction for alphanumeric suffixes.
Only fall back to first-hyphen for non-alphanumeric suffixes.

Examples:
- 'hacker-news-test' -> 'hacker-news' (was: 'hacker')
- 'me-py-toolkit-abc' -> 'me-py-toolkit' (was: 'me')
- 'vc-baseline-hello' -> 'vc-baseline' (was: 'vc')

be0e8ba9af fix(sync): prevent circular error in pre-push hook (GH#532)
When bd sync pushes from the sync-branch worktree, the pre-push hook
would detect uncommitted JSONL changes and suggest running bd sync -
which is circular since that's what the user is already doing.

Fix: Set BD_SYNC_IN_PROGRESS=1 environment variable when pushing from
worktree, and update pre-push hook to skip checks when this var is set.

7d35ced5ae feat(update): add --type flag to bd update command (GH#522)
Allow changing an issue type (bug, feature, task, epic, chore) via the
bd update command. The storage layer already supported issue_type in
allowedUpdateFields, this just exposes it through the CLI.

39e09449cc fix: orphan detection false positive with dots in directory name
Only treat issue IDs as hierarchical (parent.child) when the dot appears
AFTER the first hyphen. This prevents false positives when the project
directory name contains a dot (e.g., "my.project-abc123" was incorrectly
being treated as having parent "my").

2c86404d65 fix: resolve P2 sync noise and cleanup issues
- bd-6pni: Auto-filter tombstoned issues with mismatched prefixes during
  import instead of failing. Tombstones from contributor PRs with different
  test prefixes are pollution and safe to ignore.

- bd-ffr9: Stop recreating deletions.jsonl after tombstone migration.
  Added IsTombstoneMigrationComplete() check to all code paths that write
  to the legacy deletions manifest.

- bd-admx: Fix perpetual "JSONL file hash mismatch" warning. Now clears
  both export_hashes AND jsonl_file_hash when mismatch detected, so the
  warning doesn't repeat.

627ac1afb8 fix(import): skip cross-prefix content matches instead of triggering rename
When importing issues, if an incoming issue has the same content hash as an
existing issue but a DIFFERENT prefix, this should not be treated as a rename.
Cross-prefix content matches occur when importing issues from other projects
that happen to have identical content.

Previously, the importer would call handleRename which tries to create an issue
with the incoming prefix, failing prefix validation ("does not match configured
prefix" error).

The fix checks if prefixes differ before calling handleRename:
- Same prefix, different ID suffix → true rename, call handleRename
- Different prefix → skip incoming issue, keep existing unchanged

Added test: TestImportCrossPrefixContentMatch reproduces the bug scenario
where alpha-* issues exist but beta-* issues are imported with same content.
