The sync.branch workflow copies JSONL to main working dir without
committing, which blocked bd sync --merge (required clean working dir).
Changes:
- Exclude .beads/ from dirty check in mergeSyncBranch
- Restore .beads/ to HEAD before merge to prevent conflicts
